Shingles do not work on a flat roof
This is the single most common cause of a leaking patio cover or addition in this town, and it is worth understanding before you take a repair quote.
Asphalt shingles do not waterproof a roof. They shed water, by overlapping so that each course drains onto the one below, and that only works while water is moving downhill quickly. Manufacturers publish a minimum slope for this reason — generally around 2:12, with an additional underlayment requirement between roughly 2:12 and 4:12.
Below that, the water slows down and wind pushes it sideways and back up under the courses. It gets behind the shingles, onto the underlayment, and through every nail hole. The roof will look completely normal and leak every time it rains hard, which is exactly the complaint we hear.

A contractor who proposes re-shingling the section is proposing to rebuild the problem. It will look fixed and it will leak again, usually within a season, and by then the fastener holes have had another year to work on the deck.

Where flat roofs actually leak, in order
We work this list from the top, because the open field of a membrane is the easiest part to build correctly and the least likely thing to be wrong.
The transition to the main roof or wall
Where a low-slope section meets the house is where two different systems, often installed years apart by different people, have to become one watertight assembly. The membrane has to turn up the wall, and something has to cover the top of that upturn — counter-flashing let into the wall or tucked behind the siding.
What we find instead is a bead of sealant run along the top edge, on the surface. Sealant has a service life measured in a few years. The wall it is stuck to moves seasonally. That joint opens, and every drop running down the wall goes behind the membrane.
Penetrations
Plumbing vents, exhaust ducts, conduit, old swamp cooler or antenna mounts, skylights, and anything that was screwed down to hold something else. Each is a deliberate hole with a detail wrapped around it, and on a flat roof it sits in water rather than above it.
Abandoned penetrations are their own category. When a satellite dish or an old unit comes off, the fasteners usually stay.
Seams and laps
Where one sheet of material overlaps the next. On a properly welded single-ply this is stronger than the sheet itself; on rolled roofing bonded with adhesive or asphalt it is the weak line, and it is the first thing to open as the material ages and shrinks.
Edges and terminations
The perimeter, the drip edge, the point where the membrane stops. Edge metal that was never properly bonded lifts in wind and takes water underneath. On a patio cover the edge is also the part people lean ladders against.
The field — last
Punctures from dropped tools, a branch, or foot traffic where there was never a walkway. Real, but far less common than the four above, and usually obvious once the roof is walked.
Why the stain inside is nowhere near the hole
Water that gets past a low-slope membrane does not drop straight through. It runs along the top of the deck until it finds a fastener hole, a joint in the sheathing or a low spot — frequently several feet from where it entered, and occasionally on the other side of a wall.
This is why patching whatever is directly above the ceiling stain so often fails. The roof gets a patch, the stain keeps growing, and the homeowner concludes that flat roofs cannot be fixed. They can. They have to be traced first.

A liquid coating over a sound low-slope roof with correct details is a legitimate way to add years. Over a wet substrate it is a lid — the moisture stays, keeps working on the deck where nobody can see it, and the roof looks new from the yard the whole time.
The question worth asking anyone proposing a coating is whether they checked what is under the membrane first. If the answer is vague, they are quoting a paint job.

A flat roof leak is fed continuously
On a pitched roof, water is present on the covering for as long as it rains and then it is gone. A breach only takes water while the weather is happening.
A low-slope roof holds water after the rain stops. A breach in it is a continuously fed reservoir for as long as there is standing water above it, which in Central Texas can mean days after a storm.
